I believe this is because Dark Hunter is only proficient in Light Armor:

If you are talking about the armor check penalty, that is because the armor weighs 55 lbs.

It is odd, medium armor is a -3 penalty and I don't get that. The Deneith Heavy Chain is a -5 penalty and I get the difference, a -2 when I wear that.

Yes and that 50% trap mitigation in medium armor is great. I don't need to do anything but run across the bridge in the 3rd and 4th SorrowDusk quests. Also makes Promise of Fire less risk.
