I just leveled up my guild to 90, and one of the benefits at that level is Sign of the Silver Flame III. I currently have Grand Reliquary II which grants me the Sign of the Silver Flame buffs including +5% fire absorb. The upgraded SotSF III should give me +10% fire absorb, but I when I go to a hold room, I do not see the an option to upgrade SotSF, in fact I don't see SotSF at all. I do see other amenities I've upgraded such as Shrine to the Devourer II, which have the greyed out upgrade button, but I don't see any listing for SotSF. Am I missing something or is this a bug?

Sounds like you don't have Sign of the Silver Flame I and II which are needed to get the III upgrade. Grand Reliquary grants you the buffs from SotSF but doesn't give you the amenity itself. You also have to be on the hookpoint where you have the amenity located on your ship in order for the upgrade to be placed.
