I had thought it might as it's a will save and the imbues are affected by spell DC. Ah well looks like my cunning idea for Reaper debuff's is a no go.

Correct, however OP is asking about Enchantment Augmentation (which does nothing with AA imbues since as Mindos said they're not considered spells / SLAs), not Enchantment Specialist (the DC bonus applies to AA imbues).

Although since we're asking, can Enchantment Augmentation apply even if the mob makes its save vs the initial spell? And does the debuff stack with the debuff from, say, Crushing Despair?

While I agree that the Enchantment Augmentation does not work with the Arrows, I have overcome this for my AA by casting the Hypnotism spell. But the build I use can do this as 12/8 Fighter/Wizard (Elf). However, you only need one level of Wizard/Sorcerer to benefit from this work around.
