they keep asking themselves where they shall put all these precious gems, and also why they keep collecting them
They use the stone of change to turn them into flawless siberys dragonshards.
This is actually a commonly asked questions in Korthos, I've answered it a few times with the greeters.
I have a template answer for new players:
Some gems can be used as components for higher level spells like diamonds but you can always buy them later when you have collected more money. I find it easier to just sell all the gems I have when selling stuff.
Remember when selling also to do your best to boost your haggle skill, keep a haggle item, charisma item and a luck item to switch to when selling. On a big sell it can mean a great boost to the platinum you get!
Now you're question is what do the Vendors do with them? I am sure they do the same thing as everyone else. Sell them!

They put them in the Stone of Change and create Ioun stones.
They hide them in vases and crates so that nobody will find them.
They ship them to trading Partners on Khorvaire and sell them to rich nobles or artisans for a profit
Sell it at a higher price for a profit to various individuals around the world so they can keep it in their treasure chests.
Just a random, forgettable NPC doing things an NPC does
Things that NPCs do include, but are not limited to:
Having a gold goblet over my head to indicate availability of a quest
Having a catchphrase that never really catches on
Having various rewards that are generally not worth the trouble
Wandering around randomly
Giving out obvious information if it wasn't obvious enough
Repeating the same lines over and over again
Repeating the same lines over and over again
Simple explanation:
Vendors are shapeshifted Dragons that come to Stormreach, purchase gems for poor prices from players, take them back to their lair, and sleep on them. Eventually, player goes and slays a dragon, gets a bunch of gems, sells to another dragon.
Laziest solution to be gem-rich ever.

They like to skip them off the sewage pool in Siegebreaker. However, they usually fail. The bright side is that pool is chock full of priceless gems and adventurers can go diving for them to earn lots and lots of plat.
They throw them into a big pit in Limbo, which is accessed by it's scions to produce pretty confetti effects

They sell em to online recyclers who sell them to folks to make sparklie gifs....
