Make it a tiered bonus (like aggression, onslaught, conquest) based on the number of chests in a quest. So if there is only 1 chest, not taking the loot from that one chest would result in the highest tier of bonus.
My recommendation, 5% XP bonus per tier, 3 tiers. So for quests with only 1 chest, if you don't take the loot, you get a 15% bonus to XP.
For quests with hidden / locked chests, those chests should not count (ie., you can't get to a chest, or you can't unlock a chest, so you get free XP for not opening it = bad idea, me thinks).
I think the way to go would be that, to get the bonus, you have to open the chest, and not loot it. At that point, it adds 1 to the counter of the number of chests you could have looted, but didn't. Once that amount reaches tier 1 / 2 / 3, you qualify for 5, 10, or 15% XP bonus.
Edit: This should also be on a per player basis, and not as a group whole, so that you don't wind up in situations where people are making LFMs saying "no loot" etc., it should be figured the same way late entry penalty is assessed, on the individual, not as a group.
