Can you take 2 enhancment lines from different classes? For example could I take Stalwart Defender from Pally and Kensei from Fighter?

Yup, nothing is stopping you, works just fine.
The very basis of multiclassing is often to aim for the levels which are multiplies of 6 to get the prestiges.
That is why 12x/6y/2choose yourself is so common. ^^

You'd take Defender of Siberys from Pali. Stalwart Defender is a Fighter PrE, and you can only have one PrE from each class.
Incidentally, you can't take Defender of Siberys and Stalwart Defender together, since they both require their own class's AC action boost, and you can't take both Pali and Fighter AC action boost.
