According to description, Ioun stones provide "enhancement bonus" to CON, DEX, whatever. Does it mean that, for example, Deep Red Ioun Stone (DEX +2) will stack with Dexterous Gloves ("enchanted bonus"), but is wasted on a ranger who already has Ranger Dexterity II enhancement?

I think you'll find that both the stone and your gloves have an "enhancement bonus" to the stat. They will not stack.

That said said, Ioun stones are supposed to be a different bonus - and thus should stack. Would have made them useful originally... long before they were craftable

They are Enhancement bonus in PnP as well.
