I have an ioun stone i want to upgrade and I'm F2P. My question is this: the Dreaming Dark Pack says it is one time use in the description, does this mean I only get one run, because that would get expensive to get all ingredients to upgrade.

If you buy the Dreaming Dark pack, you will own it forever on that account (all servers, all charactes present and future).

You will need to run the quests in the DD pack a combined 25 times (possibly less with help) to upgrade your Ioun Stone, however.
