You need roughly 10 of each gem for a special collectable vendor that will reward you with high end items when you turn them in.
Eclave, Kaptann Insano, Phaera Xun, Apathy, Korvine, Soul.

Haha.
Gems are still worthless. For some reason Turbine loves them and in the next patch they're going to let gems/jewels auto gather into a gem bag (if you have one in your inventory) when looted from a chest.
