I bought and used several armor appearance kits. After using a lesser heart of wood to lesser reincarnate, the kits are all gone from my gear. Now I am sad.

Lesser reincarnate wipes armor appearance kits?

It shouldn't wipe them. The kit is bound to the armor so are you sure you're looking at the right armor? If the ML is too high, you won't be able to equip the stuff you put the kit onto and see if it's still there.

Look at your inventory page and make sure you click on your body on the little person in the middle of the display. This should toggle the view back on for you.
