When trading Chronoscope Runes for Gem of Many Facets, is there any way to select the particular set bonuses that you want?
I thought that the set bonuses appearing in the barter window entry for the Gem would be the same intrinsic to the Gem when I bought it. But, I just bought the Gem, and it has totally different set bonuses than the ones that were displayed in the barter window.

Sad to say, but I think the powers that be are trolling the players that pay.

There is no way to pick the set bonusses. You can, however, reroll the bonusses (both, not seperately) at a cost of 100 threads of fate.
If you want a particular combination you should expect to use 14k threads on average so it is a lottery. If you just want one particular set bonus the cost is more likely to be 1-2k threads.

How do you use Threads of Fate to re-roll set bonuses on Gem of Many Facets?
I tried putting the Gem in the Thread of Fate barter window, and it wouldn't take it.

A craftable trinket with two set bonuses is one of the most powerful items in the game. If you could select your set bonuses at will it'd be extremely difficult to ever create another trinket anyone would ever use instead.
The rarity of the item is the only way to justify its existence

For what it's worth, you can use the legacy altar of epic rituals to reroll your epic gem of many facets.
Takes a boatload of time to even get just one set bonus that you're looking for.
Have not looked into rerolling the Legendary version but I suspect there is some way to do the same thing.
Perhaps as simple as placing it on some other legacy ritual altar.

The wiki is your friend as is very often the case:

Tips You can reroll the set bonuses for 100 Threads of Fate at the Altar of Legendary Rituals.

I very much disagree.
Getting one set bonus is pretty easy if you raid semi-regularly so 1-2k threads is nothing you really notice spending. Getting two is not easy at all but gives you something to spend those threads of fate on that would otherwise accumulate endlessly.
And - the GMoF is BtA which is really nice.
Being able to "lock in" one set bonus and then reroll just the other set bonus for something like 500-1000 threads would be nice though. The total cost would be comparable but the luck factor (variance) would be greatly reduced.

This is not a useless chase item. Its a craft-able item that tests our grasshopper patience.
We can put whatever stats on it that we want. (allowable by Cannith Crafting)
Yes, one day we'll be a master Jedi.
"I thought you like dice rolling. So I make dice re-rolling in your game a mini-game and you can roll as much as you like".
My characters have like 15000+ threads of fate sitting in the bank. I guess this item is one way to make use of them...

There was math done already for getting the correct sets you want if that’s enjoyable for you then by all means
Has nothing to do with being a Jedi
Useless chase item

It's best in slot for many builds even with just 1 set bonus. If your prayers to RNGesus are heard and you end up with 2 set bonuses you want, it's nothing short of amazing.

Heroic useless unless you recraft it and get the set items.
Korthos bonus is useless at lev 5 anyway.
Epic not useless at all, I got both sets and crafted it for lev 20, I always use it.
Legendary I havent tried, does wiki have the entire list? I dont want to waste threads on a "try".

Guess my character was lucky then. She got the set she wanted which is the Epic Abishai set along with Epic Shaman's Fury set within 20 rolls.
As for the Jedi part, it was just a joke to say to have patience rolling and the dice will roll the way the character wanted. :D
And if my character do group with your characters, please remember to pass any gems that you do not want.

Because you don't optimize gearing.

If you only want one set & whatever else comes along that does reduce the number of rolls you may need
You are welcome to them as they will be up for roll don’t hoard items that I’m not going to be using it really cuts down on clutter

Well it's not useless because every build has some combo of two sets that would benefit it to run with alongside an armor set. The only other trinket that'd compete might be dragon's eye, but that is a lot less special now that you can craft exceptional on a dino orb.
As for being a chase item - of course it is, that's not a bad thing. The best items in games always are, that's what keeps you playing

Good thing this isn’t the only thing that the game offers to keep players playing

Its the worst chase item if the world if that's what it's supposed to be.
Grind raids for 14,000 threads(which could be used on so many better things) in the hopes of maybe getting an item that's a small upgrade and will probably be invalidated by power creep long before you get it? Who the heck wants to go after that?

^ This right here. It's a useless chase item because it will be invalidated by the time you get it. Sure if you've been playing for years and have thouands of threads of fate stockpiled it's something to shoot for, but for the rest of us plebs it's useless.
People also said eRoSS and eSoS we're amazing chase items too and you know what happened? Virtually no one got them and the game moved on, eventually becoming easy to get; and the game also didn't die once everyone got them.
Items are meant to be used and enjoyed. You can't use or enjoy them when you can't meaningfully get them.

Key difference here is eRoSS and eSoS actually were amazing chase items; and while rare were considerably easier to get than a GOM with the desired set bonuses. Now anyone can have one with a few afternoons of farming; and you know what? They are still pretty amazing. LeRoSS is like getting 5 free major mnemonic potions per rest, and eSoS is still easily one of the best melee weapons @lvl 20.
There is just no excuse for an item as poorly designed as the legendary gem of many facets.
