Assuming a Silvanus PDK using Axel's cleric build in Dreadnought, what effect would you go for? I was thinking Affirmation, Radiance or Salt.

All my chars are dualwielding, so I have more options. And I think you should make more than one weapon, just to have options and see what you like most.
If I have to choose just one I would go for affirmation.
I have found radiance to be rather weak on a melee weapon, it seems to work much better for casters. But I dont have cleave, it may be better on a THF build if it procs on cleaves and glancing blows?

The best for dps is almost always vacuum unless someone else in the party already has a vacuum weapon.
The best for defense is pretty much affirmation.
I haven't tried out salt. Feel free to test it out and tell us how it went.

Radiance sounds cool, but it is basically a weapon for rogues because blindness makes mobs take sneak attack damage. I suppose it also gives you 50% concealment from that one affected mob. Salt I hear is pretty awesome, but more so on ranged builds. The best T3 bonus effect will be determined by what your build actually needs (DPS, Survivability, something else). I posted a similar thread a bit ago, you can check it out for some additional input. A brief summery though is:
Vacuum - best general dps by applying 20% vulnerability
Affirmation - best survivability
Earth - mathematically I think this might be the best DPS in terms of additional damage added by the T3 bonus effect
Mineral - for DR breaker
Radiance - for sneak attacks
Salt/Ice/Ooze - other cool options

Working on a few LGS weapons, most are the Mineral2 type for DR breaking. Have only completed one to finality, and used Stormrage as the final augment(Tier 4). I was quite disappointed with it, as it is a clickie that only works once per rest.
