I have been wondering what happens if I make a heroic item with reaper bonus epic with scroll/seal/shard... does it keep the reaper bonus? Anyone tried yet?

According to devs you lose the bonus.
So no, cant get a esos reaper 3 mythic 4

The Scroll/Shard/Seal system is not compatible, and the item will lose it's Mythic and/or Reaper bonus when upgraded. The reason for this is that this is a particularly old system, and behind the scenes it destroys the old item and creates a new item, rather than applying an update to the existing item, and the system doesn't know what a Reaper or Mythic bonus is. In order to fix this we would need to do a lot of work to the system, which, while it might be a good thing to do someday, fell outside of a realistic time frame if we wanted to add these bonuses to named items. It might also make more sense to do a larger update to the scroll/shard/seal system rather than spend the time it would take to retrofit extra bonuses into the existing system.

At this point, I have to wonder if just scrapping the system and making the already-upgraded items just drop from the "old" Epics might be a good idea. With the exception of only a couple of still-powerful items (eSoS, Epic Spell Storing Ring), most of them are underwhelming even compared to random loot nowadays.

How does this affect Haunted Halls, Abbot, Mark of Death, etc loot? Does applying the additional effect(s) at altars and such remove mythic/reaper bonuses?

just drop the ESOS, ESSR i can understand but really the ESOS is not even the best two hander in slot all the way to 30 for every build anymore.

Before the nerf to Improved Critical feat, expanded crit range weapons such as the ESOS were awesome. But yes not anymore :(
