I don't know if this was reported or not but if you have over one thousand of an essence it will only allow one thousand per stack in your inventory but when you gather them you will get random amounts showing up inside the green bag. I about lost myself until I used the arrow to remove the stack and the stack was removed but a new 1k stack showed up in its place in the green bag.
