There are shrines and a chest behind a gate in the first furnace room. I have not yet figured out how to open the gate. Can anyone tell me?

There is a room that you can get to in the first furnace that is up at the top, you have to run along a pipe near the furnace switch to the wall, make a jump to a platform, climb a ladder up and there is a room with a switch and a slime or two.

You need to climb to the very top of that furnace room, at the top is a ladder up leading to a room with a valve, pulling that valve will open the room of which you speak.

Each of the three furnace rooms have a little 'secret' area at the top. Look around a full 360 when you get to the top and you should see an area that isn't connected to everything else...
They usually involve a little extra jumping that is harder than is needed to pull the switch. Be careful seeking them out - the fight in the second (or is it third) furnace can be quite nasty for someone trying to solo it unprepared.
Edit: Quick check to be sure - you do know about getting to the Avatar of Jubilex at the bottom of the pit, with the Muckdoom chest, right?

Yes. I have engaged the Avatar, but have yet to pull a Muck's Doom.

Sort of looking forward to The Pit on my ridiculously overpowered TR. I've always avoided it but I think this time around with bravery and TR's difficulty unlocking I'm doing everything once on elite so I'll give it a shot, or manyshot, to the face. Boo yeah!

30k+ xp... 20-30mins depending on group, nice chunk of XP at that level.

Not on a PUG, not in my experience. An especially "good" PUG might manage 45 mins, but for 30 mins or less you're looking at an experienced zerg group.
I actually like running the Pit - once a life anyway - but if I PUG it out I half expect my ship buffs to wear off before it completes.
