There's only one tiny advantage that shortswords have vs. rapiers and that's that it is light. A light weapon in the offhand does not incur an attack penalty like a rapier would (without Oversized TWF of course).

So the advantage of a shortsword is no offhand AB penalty. The disadvantage is that it has half the crit range. I can see no reason to go with a shortsword in the main hand. I would only go SS in the off hand if your AB was low. My AB, with dual rapiers and no OTWF, peaks at +58 in the Shroud.

Use short swords in your offhand while you level up. Then, if you get to a hit-on-a-2 attack bonus, use two rapiers.
