If I go Negx3 on a weapon for the following:

Tier I +6 Intel
Tier II +1 Intel
Tier III +2 Intel

Does the +2 Tier III bonus stack with the Tier II +1 bonus giving me a +9 Intel Item???

Or do I just end up with a +8 Intel weapon?

What if I went with Intel +6 at Tier I, something else at Tier II and Intel +2 for Tier III. Would I end up with a +8 Int weapon? Because the odd number isn't going to help me at all but a +8 with some other effect would be nice.

I just wasn't sure if I had to take the +1 at Tier II to get the +2 at Tier III. but thanks for the math lesson.

each tier is independent of the others. they can stack for or mix for better results, but they stand alone as well.

Yes you get +8.
Think seriously about it though. +9 may save you some action points, and remember in mod.9 we can expect +3 tomes to become more common, and maybe +4 bound tomes to drop.
